We will provide a step-by-step guide for newbies to RNAStructViz with annotated screenshots to explain how to configure our application. First of all, navigate from the StructViz main application screen by pressing the button to open the user preferences dialog which will bring up a second window:
There are a few noticeable components which can be considered as "user preferences" with respect to our guide here: standard directories to search for input CT files, a global standard directory for where to store exported files and PNG images, a strftime-formattable PNG image format string for use with the Diagram Window, customization for the FLTK "themes" for skinning on-screen widgets like buttons and labels, and finally the color profile employed by the application in an effort to provide custom themes which can be changed to the needs (as preferences) of users. The top several options in the User Preferences dialog window should be self-explanatory enough for how to configure these settings and preferences. The lower portion of this dialog (diagrammed below) provides theme and color customization options available to users:
