- Rename some files/classes to better match the paper
- Cleanup the MapMutations code for printing stats
- Make the mutation iterator result more easy to work with
- Fix the end-to-end test script which was still using the old-style commands
Some file/class names were from very old prototype ideas, and no longer reflect the actual behavior.
The mutation iterator result should be much more readable, it is used somewhat widely.
