It looks great! I've added a warning about assumed sequence type to the qc function, and also suppressed warnings about plotting size.

And the ambig mode works well too! Just ran the same alignment as above, but in nt mode with ambig on.
Doesn't break, and includes characters in the NT_BASES or NT_AMBIG variables.

All looks good to me!
