my nautilus version is 43.0
first, I change shell theme to Qogir-Dark, nautilus also change as github shown
But, when I switch dark mode on the right top corner, nautilus will not change any more.

I've met a similar problem.
When I switched to Qojir-white (both Shell and Legency Applications), Nautilus 43.0 remained in dark mode.
