I sampled fungi in 5 plots at Site A and in 5 plots at Site B. I want to use oecosimu to determine whether fungal species at Site A are nested subsets of species from Site B. The nestedness function I want to use is 'nestedbetajac'. This generates nestedness (and species replacement) values for my entire matrix by calculating the average nestedness for all pairwise combinations of plots. But since I am only interested in comparing plots from Site A to plots from Site B, I was hoping to exclude any Site A - Site A and Site B - Site B comparisons in the calculation of nestedness. So nestedness would only be calculated based on Site A - Site B plot combinations.
