It is currently a requirement that JSON-LD files generated from Phyx files need to refer to phyloref:Phyloreference somewhere in the ontology. This appears to be a bug in JPhyloRef (phyloref/jphyloref#74). Once that is fixed, we will no longer need to add phyloref:Phyloreference as a direct superclass of every phyloreference.
