Have you tried to use IsoVar to assemble wildtype variants of the mutant peptides?
It seems that now IsoVar is not designed to do that?
Do you have an idea how to tune it to manage it?

If I understand Felix’s question, I would also be interested in the same thing, i.e. outputting the wild-type alongside the mutant peptide.
This is particularly important in the case that the wild-type peptide differs from the ref/annotated peptide due to a germline variant in the vicinity.
