Support for gapped k-mers and variable length k-mers

It would probably be useful to be able to input variable length k-mers and gapped k-mers. At least for calculating the Huddinge distance this does not require any major changes as Huddinge distance is defined also between k-mers of different lengths and with/without gaps.
