encfs has a --reverse flag that takes an unencrypted folder and makes a FUSE encrypted version of it so that you can back up an unencrypted folder in an encrypted way without making a second copy. (any files written to the encrypted folder are then decrypted to the same folder for reverse backup)

It would be great if encfs4win's GUI also had this mode.
