Extend mhd diff program to handle rotation/mirroring/etc

Would be usefult to extend mhd differ so that it can compare otherwise identical simulations but performed in e.g. different dimensions or opposite direction, etc. Requires extending mhd_extract.py logic to AMR so depends on fmihpc/dccrg#37 in practice.
