If I want to take this package to other systems of mine, how can I change the permissions for the deb package after it is created??
Basically, if I wanted to store this on my http server and download it on other computers, would it amend the permissions and give it proper ownership of the user downloading it? (This is so it's not root on every system and the package can be deleted after running Eddy or dpkg)

This is not what this program is meant for. From the README, what checkinstall does is:
A lot of people has asked me how can they remove from their boxes a program
they compiled and installed from source.
There are better programs for creating redistributable packages (e.g.: cpack).
As for your question: unfortunately, I have no idea. As you'll have noticed, I - owner of this repo - have only contributed one fix to the code. The rest of the program has been written by someone else many years ago, so I don't know much about it.
