Customisation best pratice

I am wondering what best practice you would suggest in order to override the theme but still be able to update from your repo limiting conflicts.
Any patterns and anti-patterns before I go full steam on customisation?

But I see that we completely skipped that part :)

We should develop patterns and flows, how better keep theme updatable from the main stream...
