For complex cases, the stratification strategy reduce the probability of out-of-eqilibrium motion, and therefore improving the convergence rate. Usually I use 5 windows for the separation step. If the ligand is really flexible, 2-3 windows for the RMSD steps may be also necessary.
I'm trying to run geometric route, and it recommends doing a layering, but I don't know how to do this, is there any basis for this?
