Current files in this repo are XML so they work with TM1 and TM2, not sure if it's possible to use variables with these (suspect not). That said, if you wanted to supply a TM2 theme that used variables as you've proposed then go ahead.
The incorrect colours are likely due to Sublime users submitting pull requests to fix 'broken' colours. If you've got specific instances that need to be fixed, then please fire over individual pull requests so we can get them fixed.
I know TextMate bundles make use of variables, but I’m not certain if it’s possible to use variables in a theme-only bundle.
If it is possible, though, please consider defining all the colors as variables.
