Files that are deduplicated and have a size on disk of zero are not check for their path length.

+1 this. We encountered this because it's common when using Dropbox "Smart Sync" or OneDrive Files on Demand. Unfortunately this results in almost the entire folder structure not being catalogued unless we disable that feature or force it to sync.
