I think there are only two cases, where the weather boost is really relevant:
when hunting for IV 100% Pokemon, to see whether one has to look out for weather changes
when specifically hunting for some high lvl pokemon that one wants to push in order to save stardust
For (1) showing the weather boosted indicator on each affected pokemon on the map, should definitely stay an option.
For (2) the indicator is already pretty useless, as it's much better to filter on the level itself.
For many other cases, i.e. when looking at the whole map, searching for nests and so on... the indicator is rather annoying, as it obstructs the view to the pokemon.
