Hi,

I was just wondering if there was a way to use the output from the ciri-long pipeline with the Ciri-AS and Ciri-Vis or if you have a suggestion of another program/pipeline? Thanks.

CIRI-AS and CIRI-vis are designed to handle Illumina short reads. So the CIRI-long results are not supported.
