Hi Jason, I've actually built this option into a new codebase (a complete rewrite of primalscheme). Its currently in a separate repo that we haven't made public. The intention is to make this public as soon as possible, pending experimental validation and completion of the automated test suite. That being said, we'd be happy to run it for you in the mean time if you could email us over your old primer bed file and a new input ref fasta? Cheers, |

Sorry for the delay in getting back to you. We’re aiming to open this up for people who wish to test hopefully next week. We’ll add you to the repos for primalscheme2 and the reference masking pipeline in due course. Cheers, Andy |
