I'm displaying just one folder in my graph – my framework. After I've renamed this one, and updated the filter path of the graph, I tried to restore the saved position; but it was vanished.

Hello, I'm sorry you ran into this issue. Persistent Graph identifies nodes by full file path, because Obsidian does allow for multiple files with the same filenames. Still, I can help you recover the structure if you haven't overwritten it yet.
Close Obsidian
Navigate to the following directory: <Path to Obsidian vault>/.obsidian/plugins/persistent-graph/
Open the data.json file in a text editor.
Perform a find and replace for "id": "<Old directory name>/ to "id": "<New directory name>/
Save the file and start Obsidian again
Restoring the graph should now work again. Sorry about the trouble, and I will start thinking about how to better support directory renames in the future.
