I didn't see a version requirement for yFiles in your codebase and attempted to compile it with the latest version. I couldn't get it to work.
The issue seems caused by a dependency the Helm Editor has on this library. We asked yWorks if they had older versions of the library available and they decided to fork and fix the HelmEditor instead.
I've checked out this repo and successfully gotten it to compile, build and run. I used the latest version of the helm notation toolkit as a part of this build.
I then incorporated the HelmEditor jar file created in the distribution into the helm ab editor library got your application to compile, build and run successfully.
So I guess this is more of an FYI than a defect - if you want your codebase to be usable by the public, I highly recommend working with the Pistoia and yWorks teams to create and review a pull request of the forked Helm Editor codebase. If you'd like for me to help with this in some way, let me know.
