Predicting cryo-EM structure using a reference structure

I'm curious if there's any way to use this package to predict the structure from a cryo-EM map, using a reference structure. This tool takes a pdb as input but it appears it doesn't use the pdb coordinates for prediction. That makes sense when you don't have a reference structure, but throws away the reference structure information if it's available. Any thoughts would be appreciated!
