I was wondering how to run inDrop files on BUS. From the notebooks, I can see that the initial step is ran using:
kallisto bus -i index/Mus_musculus.GRCm38.cdna.all.fa.kidx -x inDrop -t 8 -o kallisto_activity_out/B1_1_0h \ indrop/B1/SRR5945694_R2.fastq.gz indrop/B1/SRR5945694_R1.fastq.gz
I was wondering if you could elaborate on what R1 and R2 stand for. I assume R1 is the biological read and R2 is dualbarcode+UMI. I was wondering if the tools could also take a library tag into account for demultiplexing (or should I manually demultiplex and run samples independently?
Would you please be able to confirm this is the expected nomenclature?
