There is a feature request on the GNOME Authenticator issue tracker to provide a Web browser extension for auto-filling OTP tokens on websites.
Would it be feasible to agree with the GNOME Authenticator project that you try to integrate with their desktop application (as much as makes sense), aligning your feature sets to be nicely compatible, and get endorsed as their "official browser extension"?
