i want to know if it contains provirus sequences in the output contigs file after running vibrant?

There is a "prophage coordinates" spreadsheet generated which lists the integrated proviruses. These viruses will also contain the nomenclature "fragment#" in the sequence names. The sequences are found either in the "combined" or in the "lysogenic" files.
